I've noticed the WP-Syntax Colorizer plugin ( http://wordpress.org/extend/plugins/wp-syntax-colorizer/ ) which was written to address this. It's installed along side WP-Syntax.

However, I'm just passing on the link; I use the Highlight Source Pro plugin ( http://wordpress.org/extend/plugins/highlight-source-pro/ ), so I can't say anything about the quality of the WP-Syntax stuff.
